Can I compare the same algorithm with different language in the experiment?

recently I am working on a data mining work.

I have written one of the improving algorithm in C++, whereas I find other versions of the algorithm are mostly given in Java.

Should I rewrite my program in Java, or compare them by scaling down the running time of Java programs?
